how to prepare this soil?

I have a question on how i should prepare this spot.

CONDITIONS:
-In woods, where the soil is very dark. When you dig down you hit water level at alittle over 2feet. The soil here is dark and as you get deeper gets soggy till you hit water, but as you dig you dig up many big healthy worms. The water then flows in the hole and fills about 2/3 of it. Some of the holes i did dig up clay right before or as i hit the water level.

What needs to be done? is this water filling the holes bad, and drown the roots?

Should i use pots and cut the bottoms off so roots can expand into ground and towards water? Fill in holes with potting soil and top soil and raise bed alittle? Or what?
