I would say yes, they'l root just fine... I've taken clones during late flowering before, you just have to allow an extra amount of time for rooting them. That amount can vary between only a few extra days to a couple weeks depending on the strain, where the cut was taken from, and how far into flowering you were.

That having been said the sooner you take them the better... I prefer to avoid re-vegging plants so I'd take them as soon as possible.
