i've never had a co2 set-up with a controller, but everything i've ever read said that co2 comes on and the fans are stopped. you also have the tubing set-up above the plants so it will fall down onto the plants, since it's heavier than air. you don't want fans blowing it all over the room or pulling it out of the room. if the fans are off for a bit and the temps rise it's not a problem. running co2 allows you the ability to run higher temps.
