The rocks in the bottom are what is contributing to your drainage problems. They create what is called a "perched water table". The difference in particle sizes between the rocks and your soil makes it physically impossible for the water to drain from the smaller soil particles into the larger rocks until the water holding capacity of the soil has been maxed out. By that time you have completely soggy soil before the water can even begin to move through the rock layer. A layer of rocks on the bottom seems to make sense for better drainage but the physical properties of water contradict that practice.
