Ok, im starting my first grow operation. I am going to germinate the seeds by placing them in a glass of filtered water for 24 hours. I will then put them in the soil. Am i germinating right?

I think you better leave the seeds a bit longer in the glass of water. After 3 or for days the will sprout.
You can tell witch seed will be better, so you better put only the best seeds in the soil.

After 3 days, about how far out of the shell should the sprout be?

It should be planted once the root tip sprouts. After the tip sprouts, it will easily drown. It also needs nutrients to grow even if it isn't photosythesisizing yet. Nutes cannot be found in pure water.
